I haven't seen a Mugen intake up close but doesn't it remove the factory inlet pipe? This would make the intake illegal for 2B.

No, it retains the factory inlet pipe unless you so choose to change it.
As far as I know, Shifty's car retains the stock inlet pipe with associated stock fittings.MFactory Performance Products
